In regedit.exe, navigate to HKEY_CURRENT_USER\Software\Microsoft\DevStudio\6.0\Build System
Edit the Key "Use Environment Paths" and set it to zero. (Mine was set to 1).
After I set it to zero, I opened VC6 and checked Tools\Options, Directories tab, and the paths were back.
